Build enough passive cooling into it to deal with the heat. IIRC Fission controllers need a redstone signal to operate. Have an energy storage output redstone signal when X% full (Ender IO and RF tools both have blocks that can do this), and invert the signal to the reactor. As the title says I developed a program for Opencomputers that monitors a Nuclearcraft Fission Reactor. It's a fairly simple program. It features automation of turning off a reactor when it's heat or power output gets too high, and turning on a reactor when the heat and energy levels drop.
